I use a Dremel tool and a beveled stone. Then fill if needed with a bit of epoxy and fill the rest of the way with a matching gel coat.
What you want is to fair the edges of the hole. Just filling a hole, it will crack on the 90 degree edges in time.

Like Heather said ream the holes out real good and you can get some white Gel coat and add pigment to it to get as close as possible to your color. What I do is mix the Gel Coat with a product called " Fumed Silica " and make a paste with it and mask off the area around the hole a bit and with a putty knife fill the hole. When its good and dry use some wet dry sandpaper and sand smooth. Start with 800 and end at 1000 - 1200 then you have to rub it out and polish. Be careful with the silica and don't breathe the powder when mixing it's like asbestos when it gets in your lungs :S

They sell gelcoat repair kits. Comes with gelcoat paste and pigment colors so you can mix to match your gelcoat. You can find them on ebay.
